Upgrade StorageFiles changed from Storage to Linked reverting to Storage on Sync

I've reached my storage limit and to address this I've turned some very large 'Storage' files into Linked files (moving them to a new directory on my computer, and then deleting the stored file in the 'storage' directory and moving the 'child' to the bin).However, when I sync, the old storage files are recreated in the 'storage' directory, and so my attempt to reduce my storage has been foiled.
Can you advise?
